  scripts/migrate-to-minifai: improve git repos support + don't fail on non-existing directories

Custom grml-live based configurations might not be living
inside the main git directory, so improve git repository
check to be able to run at whatever (sub)directory also.

Do not fail if any of the config/{files,hooks/class} directories
doesn't exist (as observed at a custom grml-live setup).

While at it, also provide status report when we finished its execution.
